  • Not reproducedFigure 2f legend; Extended Data Figure 6c legend; Methods, Analysis of signaling during locomotion

The striatal recordings that pass the locomotion criteria number 42 from 12 Vglut2 mice, 22 from 6 Calb1 mice, 47 from 10 Anxa1 mice, 74 from 14 DAT mice and 75 from 14 Aldh1a1 mice.

With the Methods' and code's criteria (SNR above 10, stored 405 nm peak cross-correlation below 0.1, more than 100 s running and at most 5% artifact samples, both recomputed), 50, 28, 82, 89 and 85 striatal recordings pass for Vglut2, Calb1, Anxa1, DAT and Aldh1a1, against 42, 22, 47, 74 and 75; none within 10%. Mice are 14, 7, 9, 14 and 15 (legend 12, 6, 10, 14, 14; Methods 12, 6, 9, 14, 14). A 405 nm threshold of 0.05 gives 39, 24, 73, 68 and 73. The paper gives no counts by location, fiber setup or session type, so where the excess lies cannot be measured (every Anxa1 recording is from a dual-fiber file and every Calb1 recording is labelled DS). One recording per mouse, date and depth gives 47, 28, 57, 89 and 78, and recordings made before the paper's submission 50, 27, 75, 89 and 85. The stimulus counts match exactly from the same files, including 16 air puff recordings made after submission, so the recordings are present; which entered Figure 2 is not recoverable.

How the test differed from the paper’s method

    • Running time and artifact flags are recomputed with the code's procedure, as the files do not hold them; running after rewards that were not consumed cannot be excluded, as those rewards are not in the Events table.
  • Partially reproducedFigure 2i

    Calb1 transients follow decelerations with a shorter lag than Vglut2 transients; the trough of the cross-correlation is at 0.42 s for Vglut2 and 0.17 s for Calb1 on average (P = 1e-6).

    Methods timing gives Vglut2 0.416 s (within tolerance) and Calb1 0.140 s (below 0.153 to 0.187), rank-sum p x3 = 2.1e-08. The code's timing, which reports 0.02 s later, gives 0.436 and 0.160 s, both within tolerance. Mouse means 0.387 against 0.193 s, p = 0.0056.

How the test differed from the paper’s method

    • The Methods' lag is the main result; the code adds two bins to the reported lag, shown as a variant.
    • Larger selection than the paper's.
  • Partially reproducedExtended Data Figure 6f

    In averages triggered on decelerations, the dF/F peak comes later for Vglut2 (0.35 s) than for Calb1 (0.23 s), P = 0.01.

Vglut2 peaks later than Calb1 (0.476 against 0.320 s, p = 0.001), but both means are about 0.1 s above the paper's 0.35 and 0.23 s and outside tolerance; the code's timing adds 0.01 s. Vglut2 is later as a whole (median 0.5 s, peak of the mean 0.44 s, 31 of 50 recordings above 0.385 s). Calb1 peaks are skewed to the right (skewness 1.48); the median 0.25 s is within tolerance and the peak of the mean is 0.27 s, so its gap in the mean comes from a tail of late peaks (13 of 28 above 0.253 s). The cause of the Vglut2 difference is not found.

How the test differed from the paper’s method

    • The Methods' time is the main result; the code adds one bin, shown as a variant.
    • Larger selection than the paper's.
  • Partially reproducedFigure 5a,b; Results

Transient amplitude grows with the size of the deceleration (Vglut2 214%, Calb1 243%) or acceleration (Anxa1 206%) from the smallest to the largest quintile (P = 0.01, 0.002, 0.002).

With the recomputed onsets that are also stored (which carry the code's exclusion after every reward), ratios 241% (Vglut2), 246% (Calb1) and 232% (Anxa1), p x3 = 0.002, below 0.001 and 0.001. Calb1 is within tolerance; Vglut2 is above 235.4% and Anxa1 above 226.6%. With every recomputed onset (only consumed rewards excluded), 239, 266 and 222%. The ratio over recordings with both quintiles is the same.

How the test differed from the paper’s method

    • The code reselects onsets and excludes 5 s after every reward; the Events table lists consumed rewards only, so the recomputed onsets are kept where the stored onsets, which carry that exclusion, agree. All recomputed onsets are shown as a variant.
    • Larger selection than the paper's.
  • Partially reproducedFigure 4d,g; Results

Vglut2 and Calb1 axons respond to unexpected rewards (means 7.9 and 12.4 normalized dF/F s), as do DAT recordings (5.9).

With the Methods' windows, Vglut2 8.77, Calb1 13.73 and DAT 6.69, all p x4 below 0.001, each just above tolerance (8.69, 13.64, 6.49). With the code's windows 7.90, 12.40 and 5.88, equal to the paper's values to the decimal, which suggests the paper's reward means come from the code's windows; for air puffs this holds except for DAT.

How the test differed from the paper’s method

    • Methods' windows (+0.05 to +0.55 s minus -0.5 to 0 s) as the main result; the code's (0 to 0.5 s minus -0.55 to -0.05 s) as a variant.
  • Partially reproducedFigure 4f,g; Results

Air puffs evoke increases in Vglut2 (15.8), Calb1 (5.3) and DAT (5.3) axons and a decrease in Anxa1 axons (-3.7).

Vglut2 16.77, Calb1 5.41, Anxa1 -3.66 and DAT 2.69, all p x4 below 0.01 in the stated direction. The DAT mean is half the paper's 5.3 under either window (code 2.46), with the paper's 69 recordings; the others are within tolerance. DAT mouse means (code windows) run from -3.83 to 6.03, with 3 of 11 mice at or below 0; the cause of the difference is not found.

How the test differed from the paper’s method

    • Methods' windows as the main result; the code's as a variant.
  • Partially reproducedFigure 4i; Results

    Calb1 axons respond more to large than to small rewards (mean difference 3.9, P = 9e-3), as do DAT recordings (1.9, P = 8e-5), while Vglut2 (0.9, P = 0.6) and Anxa1 (0.04, P = 1) do not.

    Calb1 4.43 (p x4 = 0.0049) and DAT 2.33 (p x4 = 3.7e-06) larger for large rewards; Vglut2 1.23 (p x4 = 0.22) and Anxa1 0.22 (p x4 = 1) not, so the significance pattern holds. The Calb1 and DAT differences are above tolerance with the Methods' windows and within it with the code's (3.93, 1.83). n is 25, 14, 37 and 50 against 25, 14, 42 and 55; requiring 1 or 2 rewards of each size gives Anxa1 and DAT 47 and 58, or 40 and 53, with the same differences and p-values.

How the test differed from the paper’s method

    • Methods' windows as the main result; the code's as a variant.
    • A recording needs 3 small and 3 large rewards; the paper's Anxa1 and DAT counts are higher, so its rule for this panel differs.
  • Partially reproducedExtended Data Figure 1h; Results

Aldh1a1 axons are heterogeneous; dorsal recordings are acceleration-correlated (Type 1) and more ventral ones deceleration-correlated (Type 2).

Spearman rho = -0.569 (p = 1.3e-08) over 85 recordings, integrals positive above 2.5 mm (mean 0.024, 85% positive), but the 5 recordings below 3 mm average 0.0001, not below 0. The trend holds within 8 of 9 mice with 4 or more recordings. Depth follows the DV coordinate (Spearman rho 0.92, a median 0.83 mm above it), as a depth from the brain surface would. With the deep band from 2.75 or 2.9 mm (19 and 18 recordings) the mean integral is negative (-0.0043, -0.0036).

How the test differed from the paper’s method

    • The paper gives no test; the Spearman correlation and the depth bands were chosen here before the analysis.
  • ReproducedFigure 4d and 4f legends; Methods, Criteria for recording inclusion

The striatal recordings in the reward analysis number 28 (Vglut2), 17 (Calb1), 51 (Anxa1) and 63 (DAT), and in the air puff analysis 29, 17, 57 and 69.

All eight counts and the mouse counts equal the legend's, and the recordings without consumed rewards are 1/29, 0/17 and 6/57 as in the Methods.

Cross-correlations between dF/F and acceleration show a trough at positive lags for Calb1 and Vglut2 axons (transients after decelerations) and a peak at positive lags for Anxa1 axons (transients after accelerations).

    Integral over lags 0 to 1 s, mean -0.033 for Vglut2 (94% negative), -0.036 for Calb1 (93%) and 0.014 for Anxa1 (26% negative), each p x3 below 0.0001. The 405 nm control integrals are 0.002 to 0.005. Holds in 14/14 Vglut2, 6/7 Calb1 and 7/9 Anxa1 mice. The selection has more recordings than the paper's (see recording-counts-locomotion).

    The PC1/PC2 angles of the cross-correlations separate the subtypes, with mean angles of 141 degrees for Vglut2, 208 for Calb1 and 239 for Anxa1 (P = 2e-7 V-C, 4e-11 V-A, 2e-4 C-A).

Mean angles 140.1, 208.8 and 233.3 degrees against 141, 208, 239; rank-sum p x3 7.9e-09 (V-C), 7.7e-13 (V-A), 1.3e-05 (C-A). Three of nine Anxa1 mice have mean angles below 160 degrees. The arithmetic mean on 0 to 360 degrees follows the code; the circular means are 136.4, 223.0 and 301.3, so the Anxa1 mean depends on where the circle is cut.

Reward responses are almost entirely absent from Anxa1 axons (mean -0.5, P = 0.1, not significant).

    Mean -0.42, p x4 = 0.12 (code windows -0.39, p x4 = 0.14), against -0.5 and P = 0.1. 37% of 51 recordings are above 0 and 4 above 5.

Vglut2 axons respond more to air puffs than to rewards, and Calb1 axons more to rewards than to air puffs.

    Vglut2 air puff minus reward 8.03 (86% of 28 recordings, p x4 = 9.1e-06); Calb1 -8.32 (18% favour air puffs, p x4 = 0.0034).

  • ReproducedExtended Data Figure 8e,f; Results

Reward responses of Vglut2 and Calb1 axons are the same for rewards delivered at rest as for the others (P = 1 for both), so the reward signal is not a movement response.

    At rest minus not at rest, Vglut2 0.45 (p x4 = 1, n = 8) and Calb1 -0.15 (p x4 = 1, n = 8), against not-at-rest means 9.38 and 15.35. Anxa1 and DAT p x4 = 0.43 and 0.4. Counts differ from the legend's for Calb1 (8 against 10), Anxa1 (36 against 42) and DAT (33 against 42), and the mice for Vglut2 (3 against 6), Calb1 (4 against 6) and DAT (6 against 10); the cause is not found. The rest rows are the reward rows 0.01 s later with the same durations, and the 2647 onsets left after removing them equal the rewards minus the rest rewards in every file.

Unsupervised k-means clustering on locomotion (PC1, PC2 scores), reward and air puff responses assigns recordings to clusters that match the genetic subtypes with 91% accuracy (14/16 Vglut2, 10/11 Calb1, 15/16 Anxa1).

    Median accuracy over 100 seeds 92.6% (Vglut2 89.5, Calb1 92.9, Anxa1 94.3; single starts 41 to 93%), chance 33%; the code's windows give the same. 19, 14 and 35 recordings against 16, 11 and 16. A one-to-one mapping of clusters to subtypes also gives 92.6%; the code's median-label mapping sends two subtypes to one cluster in 5 of 100 seeds.

How the test differed from the paper’s method

    • scikit-learn k-means summarized over 100 seeds, as MATLAB's seed cannot be repeated.
    • Larger locomotion selection than the paper's, so more recordings are clustered.

The striatal PCs explain most of the variance of the SNc cross-correlations, 77.6% (PC1 52.4%, PC2 25.2%).

Striatal PCs explain 75.05% of 62 SNc cross-correlations (PC1 48.09%, PC2 26.96%), within 10% of the legend's 77.6, 52.4 and 25.2. Under the Methods' 53.2 and 24.3, PC2 is outside. The SNc selection has 26 Vglut2 and 30 Anxa1 recordings against 28 and 34. The 160 striatal components capture 100.00% of the SNc total variance, so the code's denominator equals it.

How the test differed from the paper’s method

    • The legend and the Methods give different components; the legend's reading matches.

Findings about the data

What attempts found about the dandiset itself, for its owner and the archive.

  • Metadata errorThe `coordinates` column of the fiber table is described as (AP, ML, DV) but holds (ML, AP, DV); the second value takes only the reference-slice AP positions and is negative in the tail of the striatum, and the paper's code builds the vector as [ML, AP, DV].
  • Metadata errorThe column `cross_correlation_with_acceleration` is described as the cross-correlation between dF/F and acceleration but holds the peak cross-correlation of the 405 nm control with acceleration (the code's Acc405, used for exclusion), and is missing where running was under 100 s.
  • Description missingThe dF/F series are normalized so that the largest transient is 1, which the files do not state (unit n.a., described as DF/F); the normalization factor is in the column `normalized_fluorescence`, which in 123 files holds two values per row.
  • Selection not documentedThe files carry the signal-to-noise ratio and 405 nm cross-correlation but not the other exclusion flags (running time, 405 nm artifacts) or which recordings each figure uses. Recomputed with the paper's code, the stimulus analyses give the paper's counts exactly, but the locomotion criteria select more striatal recordings than Figure 2 reports (Anxa1 82 against 47, Vglut2 50 against 42).
  • Data missingThe Events table lists consumed rewards only; rewards the mouse did not lick for are only in the raw 4 kHz Reward trace. The code excludes 5 s after every reward, so 911 acceleration and 767 deceleration onsets recomputed from the processed data are not in the stored WheelEvents.
  • Metadata errorThree subject ids (Anxa-I765L, Anxa-I767L, Calb-2246L) are recordings from the left hemisphere of mice that also have ids without the L, so the archive's 105 subjects are 102 mice. The age is a range (P8W/P16W) in every file.
  • Metadata errorIn the published version the related resource link to the paper is malformed (https://doi.org/https://doi.org/...), fixed in the draft; the asset summary lists measurementTechnique "analytical technique" and variableMeasured "ProcessingModule" only.
  • Description missing785 of 790 SNc fibers and 1281 of 2137 fibers overall have no coordinates.
  • Published code disagreesThe Methods integrate responses from +0.05 to +0.55 s minus -0.5 to 0 s; the code integrates 0 to +0.5 s minus -0.55 to -0.05 s. The paper's reward means equal those of the code's windows to the decimal (Vglut2 7.90, Calb1 12.40, DAT 5.88), as do its Vglut2, Calb1 and Anxa1 air puff means within tolerance; its DAT air puff mean (5.3) does not (2.46). The Methods' windows give about 10% more.
  • Published code disagreesThe code reports the trough of the cross-correlation 0.02 s, and the peak of triggered averages 0.01 s, later than the times the Methods define, and prints uncorrected p-values for Figures 2i and 7f, whose legends state Bonferroni correction.
  • Published code disagreesThe 405 nm artifact detection marks everything from the last noisy section to the end of a recording and from the start to the first, which the Methods do not describe.
  • Paper inconsistentThe Results give reward P = 2e-5 for Calb1 and 0.001 for Vglut2; the Figure 4g legend gives them the other way round. The Figure 2f legend gives 10 Anxa1 mice, the Methods 9. Extended Data Figure 9k gives striatal PCs explaining 52.4% and 25.2% of SNc variance, the Methods 53.2% and 24.3%.

It covers locomotion signaling (Figures 2, 3 and 5), reward and air puff responses (Figure 4), clustering (Figure 6), soma and axon correlation (Figure 7) and Extended Data Figures 1 and 6 to 9. Two snRNA-seq claims of Figure 1 are tested on the paper's GEO matrices. All files

Verification

  • Round 1
    2026-10-18
Agreed with 29 of 29 outcomes. Independent agent run by CatalystNeuro (same harness, separate context, did not write the notebook). Reviewed: Round 1. The first executed notebook with the conclusion cells and the summary removed, the helper module and the claims file, with the paper (PMC10545540). The verifier queried the archive's asset list and tested the helper functions on synthetic inputs. Its report had no attempt record and gave its own outcome for each claim; all 29 outcomes agree with the record, and for the three blocked claims it gave other reasons.
  • Round 2
    2026-10-18
Agreed with 29 of 29 outcomes. Independent agent run by CatalystNeuro (same harness, separate context, did not write the notebook). Reviewed: Round 2. The full re-executed notebook after the round-1 revision, with its conclusions and summary, the README, the helper module, the claims file and this record. The verifier did not re-download the paper. It agrees with all 29 outcomes. Cell numbers in the reasons are those of the notebook it reviewed. Two points are not tied to a claim. The README and cell 0 say "about three minutes" while cell 94 reports 2.1 min; both now say the run takes a few minutes, and the run time is printed at the end. The 123 files with two normalized_fluorescence values, the malformed DOI link, the asset-summary fields and the paper_inconsistency items appear in no output; cell 13 now prints the value counts of normalized_fluorescence and the related resources and asset summary of the published and draft versions, cells 46 and 73 print the paper's conflicting P-values and percentages (checked against the paper's text, saved under paper/), and the Figure 2f legend and Methods mouse counts were already printed in cell 16.
