  • Partially reproducedMethods, "Patch-seq recording procedures", paragraph 4, and "Experiments at physiological temperature", paragraph 1

Cells at physiological temperature were stimulated with the same paradigm as the main data set, 600 ms current pulses from -200 pA upwards in 20 pA steps up to 1,380 pA, sometimes stopped earlier.

Each neuron was injected with 600-ms-long current pulses starting from −200 pA and up to 1,380 pA with 20-pA increment steps (in some cases stimulation was stopped before reaching 1,380 pA) ... Intrinsic electrophysiological recordings were obtained using the same stimulation paradigm as described above.

Methods, "Patch-seq recording procedures", paragraph 4, and "Experiments at physiological temperature", paragraph 1

In all 185 cells every step lasts 600 ms and consecutive steps differ by 20 pA; all 14,054 sweeps with a nonzero step start at 0.1 s and end at 0.7 s, and 139 cells end at 1,380 pA. 174 of 185 (94.1%) conform to the whole ladder. Nine cells of mouse_UEQOU end at 1,400 to 1,580 pA, and two cells of other mice start at -180 pA and -100 pA and end above 1,380 pA. The intervals of 1.3 or 1.4 s between pulses cannot be checked because every series has an undefined starting time.

  • ReproducedMethods, "Experiments at physiological temperature", paragraph 2

    At physiological temperature, 185 neurons were sequenced from 8 adult mice (7 Sst-Cre/Ai9 and 1 Pvalb-Cre/Ai9); 177 got a t-type (110 Sst, 43 IT, 12 ET, 10 Pvalb, 2 NP); 175 were in layer 5; electrophysiological features were extracted for 184.

We sequenced in total 185 neurons, obtained from 8 adult mice (7 Sst-Cre/Ai9 and 1 Pvalb-Cre/Ai9), of which 177 neurons passed the transcriptomic quality control and got a t-type assignment ... One hundred and ten cells mapped to the Sst subclass, 43 to IT, 12 to ET, 10 to Pvalb, and 2 to NP.

Methods, "Experiments at physiological temperature", paragraph 2

Every count matches the Methods. All 17 features are defined for 185 cells against 184 in the paper, within the 10% tolerance. Families are read from the t-type names in the files; the 12 ET cells are named L5 PT_1 to L5 PT_4 there.

How the test differed from the paper’s method

    • The number of cells with features comes from the re-implemented extraction here; the paper's table has no row for 20200406_sample_4.
  • ReproducedResults, "Distinct phenotypes of major families", paragraph 3; Extended Data Figure 6a-g

Follow-up experiments at 34 degrees C confirmed the electrophysiological overlap between IT and ET neurons seen at room temperature.

We confirmed the electrophysiological overlap between IT and ET neurons in follow-up experiments at 34 °C (Extended Data Fig. 6).

Results, "Distinct phenotypes of major families", paragraph 3; Extended Data Figure 6a-g

With the paper's kNN classifier (k = 10, leave-one-out, 17-feature representation, all 185 cells), 58.3% of ET cells (7 of 12) are classified as IT and no IT cell as ET; Sst cells are classified as Sst 100% of the time and Pvalb cells 60%. ET cells go to IT in both mice with ET cells (1 of 3 and 6 of 9). The overlap is one-sided and partly reflects that IT cells are 78% of IT and ET cells. With IT subsampled to 12 cells and an odd k (no ties), 10.5% (k = 9) and 12.4% (k = 11) of ET cells go to IT and 33.4% and 36.5% of IT cells to ET; a class-balanced logistic regression separates layer 5 IT from ET with a balanced accuracy of 0.83 against a shuffled-label null of 0.50 (p = 0.005). The result on layer 5 cells alone, and without 20200406_sample_4 (the paper's 184 cells), is the same as on all cells (58.3% and 0%). All ET cells come from two mice. Within mouse_UEQOU alone (10 IT, 9 ET), the kNN classifies 33.3% of ET cells as IT and 20.0% of IT cells as ET, and the logistic regression reaches 0.78 (p = 0.025). The criterion does not require a test within mouse.

How the test differed from the paper’s method

    • The paper shows the 34 degree comparison as feature distributions and two-feature scatter plots (Extended Data Fig. 6a-g); it reports no classifier at 34 degrees. The test applies the room-temperature classifier of Fig. 3d to the 34 degree cells, with four families present instead of seven.
    • Features are computed by the re-implementation here; link-features shows they agree with the paper's.
    • The main test uses all 185 cells, including 20200406_sample_4 (layer 5 IT), which the paper leaves out; the 184-cell result is shown as a variant.
  • ReproducedExtended Data Figure 6e and its legend

At 34 degrees C, the AP threshold showed a prominent difference between layer 5 IT and ET neurons.

The last panel additionally shows one feature that showed prominent difference at 34 °C.

Extended Data Figure 6e and its legend

Layer 5 IT median -27.0 mV (43 cells) against ET -33.1 mV (12 cells), Mann-Whitney p = 0.00035, area under the curve 0.84; second of 17 features after input resistance (p = 0.0001). Without 20200406_sample_4, p = 0.00026 (42 IT cells). Same sign in both mice with both subclasses, but within mouse_UEQOU alone the gap is smaller and not significant (-29.3 against -31.8 mV, area under the curve 0.73, p = 0.094, 10 IT and 9 ET cells). All ET cells come from two mice, so a difference between mice may contribute; the criterion does not require a test within mouse. The ranking of the first two features is the one the paper's code prints for 34 degrees.

How the test differed from the paper’s method

    • The ranking covers the 17 features used here, not all 29 the paper's code ranks.
    • The main test uses all 185 cells, including 20200406_sample_4, which the paper leaves out; the 184-cell result is shown as a variant.
  • ReproducedExtended Data Figure 6h and its legenduses data from outside the dataset

For layer 5 Sst t-types, AP amplitude and AP width changed the most between room temperature and 34 degrees C, but the relative differences between t-types stayed roughly the same; AHP, input resistance, rebound and sag ratio changed little, and the relative differences between t-types stayed the same.

AP amplitude and AP width changed the most between conditions, but the relative differences between t-types stayed roughly the same. The other four shown features did not change much, and the relative differences between t-types stayed the same.

Extended Data Figure 6h and its legend

147 layer 5 Sst cells at 25 degrees (published features) and 101 at 34 degrees (computed here); seven t-types have at least 5 cells in both. Shifts in units of the 25 degree SD are AP width -1.78, AP amplitude -1.66, input resistance -0.61, rebound -0.33, AHP -0.25 and sag ratio -0.02, so AP width and amplitude change most. Spearman correlations of t-type medians between temperatures are 0.75 (AP amplitude), 0.88 (AP width), 0.93 (AHP, input resistance, rebound) and 0.96 (sag ratio), median 0.93. The same holds with the paper's published 34 degree features and with t-type means. In each of the 7 mice with such cells, the 34 degree medians of AP amplitude and width lie below the room-temperature medians.

How the test differed from the paper’s method

    • The room-temperature side uses the paper's published features of dandiset 000008's cells, not features recomputed from that dandiset.
    • The legend says the relative differences "stayed roughly the same"; the criterion turns this into Spearman correlations of t-type medians and a shift measured in standard deviations.

In a k-nearest-neighbour classification of cells into seven transcriptomic families from electrophysiological features, the confusion matrix was mostly diagonal, with only the ET and IT subclasses strongly overlapping.

We quantified this separation using a confusion matrix for k-nearest neighbours (kNN) classification of cells into families: it was mostly diagonal, with only the ET and IT subclasses strongly overlapping (Fig. 3d).

Results, "Distinct phenotypes of major families", paragraph 3; Figure 3a, d

Needs the main data set's cells, which are in dandiset 000008. The same classifier was run on the 34 degree cells for ed6-it-et-overlap, where Lamp5, Vip and CT cells are absent.

  • BlockedResults, "Distinct phenotypes of major families", paragraph 4; Figure 3b-d· Data missing from the dataset

Families were less separable by morphology than by electrophysiology among inhibitory neurons, and most separable when electrophysiological and morphological features were combined.

The separability between inhibitory families was weaker than with electrophysiological features (Fig. 3d). The between-family separability was strongest when we had combined electrophysiological and morphological features into a joint representation (Fig. 3c, d)

Results, "Distinct phenotypes of major families", paragraph 4; Figure 3b-d

Most t-types were classified into their own family from electrophysiology, but some, such as Sst Pvalb Calb2, Lamp5 Egln3_1 and Vip Mybpc1, were often classified into another family.

Most t-types could be unambiguously placed into the correct family (Fig. 5a), but some t-types were in between two families ... Vip Mybpc1 neurons often had Sst-like firing.

Results, "Variability in individual t-types", paragraph 1; Figure 5a

Many t-types had a normalized total variance of electrophysiological features well above that of k-means clusters, while some, such as Pvalb Vipr2_2, appeared homogeneous.

We found that many t-types had total variance substantially above the variances of the k-means clusters (Fig. 5b) ... some of them, such as Pvalb Vipr2_2 (chandelier cells), appeared morpho-electrically homogeneous.

Results, "Variability in individual t-types", paragraph 3; Figure 5b

Needs the main data set's cells, in dandiset 000008.

  • BlockedResults, "Continuous phenotypic variation", paragraph 1; Extended Data Figure 6i· Method cannot be run hereuses data from outside the dataset

At physiological temperature, as at room temperature, morpho-electric properties of layer 5 Sst neurons varied continuously across the transcriptomic landscape, and the electrophysiological distance between Sst t-types correlated with their transcriptomic distance.

Here we also found that morpho-electric properties varied continuously across the transcriptomic landscape ... We confirmed this effect in follow-up experiments at physiological temperature (Extended Data Fig. 6).

Results, "Continuous phenotypic variation", paragraph 1; Extended Data Figure 6i

The transcriptomic distance between Sst t-types needs the average expression of each t-type in the single-cell 10x v2 reference data (Yao et al. 2021). The paper's code reads it from reduced-allen-data.zip on Zenodo (doi:10.5281/zenodo.5118962), member 10X_cells_v2_AIBS.pickle. The notebook reads the archive's directory (87.9 MB compressed, 517.0 MB uncompressed) and times a 1 MB range request. In the delivered run the rate was 62 kB/s, about 24 minutes for the member. The rate varies between runs; in the earlier runs of this attempt (not in the delivered notebook) it was 27, 114, 44, 149 and 58 kB/s, about 55, 13, 33, 10 and 25 minutes. A run that fetched the member would have exceeded the 30 minute limit in two of these six runs and fitted in the others, so the claim was not tested. The reference is public, and the verifier of round 2 holds that the claim is testable; the block reflects this attempt's choice not to make the run depend on Zenodo's rate. Proposed change for another round, fetch the member in the run, write a criterion for the claim (it has none), and test it. The original reference data at NeMO are much larger. The electrophysiological half is computed from the dandiset as in the paper's code (cell 19 of physiological-temperature.ipynb), for 9 layer 5 Sst t-types with at least 5 cells (Sst Chodl left out), as the paper's code prints, with distances between their mean standardized features of 1.54 to 5.24. It tests nothing without the transcriptomic half. A proxy transcriptomic distance from the paper's own 34 degree Patch-seq counts was not computed, as it differs from the paper's method. The paper reports the correlation and its p-value only inside the figure.

Findings about the data

What attempts found about the dataset itself, for its owner and the archive.

  • Metadata errorEvery voltage series states the unit volts and every stimulus series amperes, with a conversion of 1, but the values are in millivolts (-150 to 67) and picoamperes (-200 to 1,580).
  • Description missingEvery series has an undefined (NaN) starting time, so the timing of sweeps relative to each other is not recorded. Within a sweep the response and the stimulus share a clock (onset at 0.1 s, offset at 0.7 s).
  • Description missingThe t-type of the 12 ET cells is stored under the older names L5 PT_1 to L5 PT_4, which differ from the paper's and its tables' L5 ET_1 to L5 ET_4; no mapping is given. All other t-type names match the paper's table.
  • Metadata errorThe dandiset's description repeats the main data set's "over 1300 neurons"; the dandiset holds 185 neurons of the follow-up at 34 degrees.
  • Metadata errorIn the published version the contributor list has a placeholder "Last, First" with Zizhen Yao's ORCID, the brain region is typed as a disorder, and the assets summary gives no approach or measurement technique. The unpublished draft corrects these.
  • OtherEleven cells were stimulated beyond the 1,380 pA the Methods give (up to 1,580 pA), and two of them started at -180 pA and -100 pA, not -200 pA. Nine of the eleven are from one mouse (mouse_UEQOU).
  • Published code disagreesThe paper's code takes the maximum number of APs before excluding sweeps with spikes outside the step, and looks for those spikes over the whole trace before and after the step; the Methods exclude such sweeps first and look 100 ms before and 200 ms after. The two definitions differ for 3 of the 185 cells.
  • Paper inconsistentThe Methods build the electrophysiological representation from 17 principal components of 17 features and later call it "the 16-dimensional electrophysiological representation"; the paper's code uses all 17.
  • Paper inconsistentThe legend of Extended Data Fig. 6j describes it as "the same analysis as in (c)", but in the paper's code panel j is the 34 degree version of panel i (the Sst overlay and the transcriptomic-distance correlation), not of panel c.

Reproduction Patch-seq neurons of mouse motor cortex at physiological temperature (Scala, Kobak et al. 2021)

Tests the findings of Scala, Kobak et al. (2021) that can be tested on dandiset 000035, which holds the paper's follow-up recordings at 34 degrees C (185 neurons, mostly layer 5 Sst and excitatory cells). It extracts the paper's 17 electrophysiological features from the traces, checks the cohort and the stimulus against the Methods, tests whether IT and ET neurons overlap electrophysiologically, and compares Sst t-types between temperatures using the paper's published room-temperature features. The findings on the main room-temperature data set are in dandiset 000008 and are not tested here. All files

Verification

  • Round 1
    2026-10-14
Agreed with 16 of 17 outcomes. Independent agent run by CatalystNeuro (same harness, separate context, did not write the notebook). Reviewed: The first executed notebook with the conclusion cells and the summary removed, the helper module and the claims file, with the paper. The verifier listed the version's assets through the DANDI API and ran synthetic checks of the helper functions (input resistance, time constant, sag, rebound, spike counts, rheobase, family_of, layer_from_depth, knn_family_confusion).
    • link-cells: the verifier’s outcome was “Reproduced”. 185 of 185 cells match, and layer, soma depth and mouse agree 100%. Literal t-type agreement is 93.5% because the files say L5 PT_k where the table says L5 ET_k. The mapping is one-to-one, and after renaming agreement is 100%. The claims file itself treats PT as ET.
  • Round 2
    2026-10-14
Agreed with 16 of 17 outcomes. Independent agent run by CatalystNeuro (same harness, separate context, did not write the notebook). Reviewed: The full executed notebook of the first revision, with its conclusions and summary, the helper module, the claims file, the README and this attempt record, with the paper.
    • link-cells: the verifier’s outcome was “Reproduced”. As in round 1. The only mismatch is the one-to-one PT/ET renaming. After renaming, agreement is 1.000 (cell 26), and the claims file itself treats PT as ET. The record states the disagreement correctly.

Method differences

How the tests differed from the paper’s method or data, and the claims each applies to.

  • The number of cells with features comes from the re-implemented extraction here; the paper's table has no row for 20200406_sample_4.ed6-cohort
  • The paper shows the 34 degree comparison as feature distributions and two-feature scatter plots (Extended Data Fig. 6a-g); it reports no classifier at 34 degrees. The test applies the room-temperature classifier of Fig. 3d to the 34 degree cells, with four families present instead of seven.ed6-it-et-overlap
  • Features are computed by the re-implementation here; link-features shows they agree with the paper's.ed6-it-et-overlap
  • The main test uses all 185 cells, including 20200406_sample_4 (layer 5 IT), which the paper leaves out; the 184-cell result is shown as a variant.ed6-it-et-overlap
  • The ranking covers the 17 features used here, not all 29 the paper's code ranks.ed6-it-et-ap-threshold
  • The main test uses all 185 cells, including 20200406_sample_4, which the paper leaves out; the 184-cell result is shown as a variant.ed6-it-et-ap-threshold
  • The criterion did not anticipate renamed t-types and was applied as written, to the names.link-cells
  • The extraction is a re-implementation of the paper's methods and code (scala34.py), not the paper's code, which is under the Allen Institute's license.link-features
  • The maximum number of APs follows the Methods (sweeps with spikes in the 100 ms before or the 200 ms after the step are excluded before taking the maximum); the code's version is shown.link-features
  • The room-temperature side uses the paper's published features of dandiset 000008's cells, not features recomputed from that dandiset.ed6-sst-temperature
  • The legend says the relative differences "stayed roughly the same"; the criterion turns this into Spearman correlations of t-type medians and a shift measured in standard deviations.ed6-sst-temperature
